I know it's not fiction, but this was too funny not to mention. My linguistics text book as the following as an example (it's discussing something to do with noun phrases):

The girl that Professor Snape loved married the man of her dreams.

I'm currently reading Under Fire by Margaret McLean and there's an HP reference:
A magician is on the stand as a witness to a crime:
"[...]he smiled and raised his eyebrows, 'a magician.'
Right out of Harry Potter."

Unearthly by Cynthia Hand had a reference to the haircolor of the Weasleys xD

I've read quite a few books with HP references in them, but I always forgot to write them down..

Jasper Ffjorde's Thursday Next books have a couple. The books are difficult to explain but basically what it happening that all fiction characters are real and live in a parallel universe. There is a meeting of fictional characters in the Book World and one of the characters is getting excited about the fact that Harry Potter is supposed to be at the meeting, unfortantly for her Harry is unable to attend the excuse given is copyright reasons!

In the following book in the series they are talking about how people who read the books tend to think of the actors who play them in the films and in the Book World the characters beginning to look like the actors rather than how they were written. Just came across this reference in Jim Butcher's Side Jobs in a short story called Day Off:

(A group fancying themselves wizards attempts to accost actual wizard, Harry Dresden)
I nodded at one of the girls, a brunette holding a wand with a crystal on the tip. "Honey, I liked the Harry Potter movies, too, but that doesn't mean I ran out and got a Dark Mark tattooed onto my left wrist like you did." I eyed the other male. "And you're wearing a freakin Slytherin scarf. I mean, Christ. How's anyone supposed to take that seriously?"

There is a reference to HP in The Book of Tomorrow by Cecelia Ahern...

"...stuffing their mouths over and over with food while seated at long banquet tables, which then felt like a Harry Potter Film...

In P. C. and Kristin Cast's novel Chosen (from House of Night series) the main protagonist, Zoey, points this out after she's been bumped with a kid who later gets scared of her:
Please. This is the House of Night, not Hogwarts.
Can't remember how it went on, but she said something about having read the books, watched the movies and being a complete dork.

Ooh, I know one. Theodore Boone, Kid Lawyer: The Abduction. In the book there's this part where he lies to his mother saying that he and his friend went to see a Harry Potter movie and it was great.

I recently read The Debt by Angela Hunt. One subplot is the pastor wants to take a stand against a book chain for selling a book on swinging (spouse swapping). His wife thinks they're making a big deal out of something extremely small (hardly anyone has probably heard of the book, they'd make the book more popular with their outrage, what is the book really about, and all that). She looks the book up on the internet and then looks up other controversial books (well, books on controversial topics).
The Debt by Angela Hunt, p. 208 There are books about prosperity theology (Pray and Grow Rich!), volumes both supporting and decrying Harry Potter (how can both be correct?) and biographies of preachers who cared more for expanding their earthly kingdoms than advancing the kingdom of God.

Just came across a couple of HP references in Micheal Grant's Gone:

“So, your father disappears and you don’t even want to know why?” Caine asked. “Interesting. Me, I’ve always wanted to know who my real parents were.”
“Let me guess: you’re secretly a wizard who was raised by muggles.” [Sam]


And,
There were classics whose names seemed familiar to her: Oliver Twist, The Sea Wolf, The Big Sleep, Ivanhoe. Nothing had exactly jumped out at her, there were no J. K. Rowling or Meg Cabot books, nothing for kids at all.

Apparently, though, the author had not read the HP books, because then he wouldn't have called them kids' books, .

I recently read the book "Night Road" by Kristin Hannah which references the books a few times, particularly when referring to a close friendship being similar to that of Harry and Hermione the books are also mentioned as being on one of the characters' book shelf as well

I'm reading The Way We Were by Elizabeth Noble, and in it there's a mention of the kids being "stupefied in front of Harry Potter" as in watching the film, but I thought the choice of verb was very approprate

I'm surprised no one has mentioned The Da Vinci Code! Langdon has a conversation with his book editor about the best selling book of all time being a story deovted to the grail legend, in reference to the bible, and his editor replied something like "Harry Potter was about the Holy Grail?"
